ToolUniverse is an ecosystem for turning any large language model into an AI scientist system by giving it a uniform way to discover and call scientific tools. It is built around an AI-Tool Interaction Protocol that standardizes how a model issues tool requests and receives results, and it ships with more than 1000 integrated machine learning models, datasets, APIs and scientific packages covering data analysis, knowledge retrieval and experimental design. The project can be consumed in several ways: as a native Model Context Protocol server configured through an mcpServers entry and launched with uvx, as a Claude Code plugin installed from a marketplace, as installable agent skills, as a Python package for programmatic use, and through the tu command line tool that discovers, inspects, runs and tests tools from the terminal across nine subcommands. The base install covers API and database tools, while extras add local machine learning, cheminformatics, bioinformatics and plotting groups, and a tooluniverse-doctor command reports which groups are missing. Features described in the documentation include asynchronous operations with progress tracking for long-running jobs such as protein docking and molecular simulations, tool composition for chaining calls sequentially or in parallel, a compact mode that collapses the full catalog into a handful of discovery tools to save context window, unified literature search across PubMed, Semantic Scholar, ArXiv, BioRxiv and Europe PMC, two-tier caching combining an in-memory LRU with SQLite persistence for reproducibility and offline use, and 68 prebuilt research skills for areas such as drug discovery, precision oncology, rare disease diagnosis and pharmacovigilance. It targets researchers and developers building agentic scientific systems on top of models such as Claude, GPT, Gemini, Qwen and Deepseek.
